Heavy rainfall triggered a landslide that hit several locations in the Cilacap district of Central Java province on Thursday.
Two other landslides struck a village in the Banjarnegara district of Central Java on Saturday and Sunday, national disaster mitigation agency spokesman Abdul Muhari said.
The death toll had been put at 11 on Saturday but Abdul said rescuers in Cilacap found three more bodies by Monday.
"With the findings, the total number of victims who died due to the landslide was 16 people," Abdul said in a statement about the Cilacap landslide on Monday.
Another seven people were missing there, he said, and at least 16 houses were damaged.
Searching for the missing victims remained among the top priorities, agency chief Suharyanto said in remarks broadcast by Kompas TV, and would continue in consultation with victims' families.
Local authorities have designated an area for the construction of temporary housing for affected residents, Suharyanto said, adding that almost 300 families could be relocated there.
In Banjarnegara, Abdul said in a separate statement that two people had been killed and at least 27 were missing.
The national weather service has also warned that more heavy rain was expected across several regions in coming weeks.
The annual monsoon season, typically between November and April, often brings landslides, flash floods and water-borne diseases.
Climate change has affected storm patterns, including the duration and intensity of the season, resulting in heavier rainfall, flash flooding and stronger wind gusts.

Two dead in northern Italy mudslide: firefighters

Italian firefighters said Monday they had found two victims of an overnight mudslide that destroyed three homes in northeastern Italy, following a day-long search.
The disaster occurred in the town of Brazzano di Cormons, in the province of Gorizia near Trieste, and was sparked by a massive downpour that caused widespread flooding and sent mud pouring through the streets.
Late Monday, a spokesman for the national fire service told AFP they had identified "the body of the missing woman."
Earlier, spokesman Luca Cari said they found the body of the first missing person under the rubble, without identifying the victim.
News reports have said they are a 32-year-old German resident and his 83-year-old female neighbour, whom he was checking on during the downpour when the mudslide hit.
The mayor of Brazzano di Cormons, Roberto Felcaro, said the pounding rains "brought our community to its knees".
About 260 millimetres of water (10 inches) fell in approximately eight hours, causing "serious damage and problems throughout our territory", he said in a video posted on social media.
"There is a massive presence of law enforcement, firefighters, and civil protection agencies working tirelessly."
Earlier Monday, rescue workers managed to pull one man to safety from under destroyed homes. He was sent to hospital with a broken leg, local news reported.
Some 300 people were evacuated from the roofs of their homes amid the flooding, said Vannia Gava, an official from the region of Friuli-Venezia Giulia.
Video images taken by helicopter showed much of the area submerged by water.
Weather alerts have been issued across northern Italy due to bad weather.
Landslides in Vietnam kill at least six

Landslides triggered by heavy rain in Vietnam have killed at least six people and injured more than a dozen, disaster agency officials said Monday, as the country's flood-hit central belt endured relentless precipitation.
A passenger bus was submerged by falling soil and rock in the scenic Khanh Le Pass in Khanh Hoa province late Sunday, killing at least five people and injuring 18 others, according to the disaster and dyke management authority.
The bus was carrying 32 passengers, state media said Monday, with some of the injured being treated for head and limb injuries at a local hospital.
Rescuers were racing to free some passengers trapped inside the bus, state media said.
Earlier Sunday, a landslide struck a workers' shelter in Khanh Son Pass in Khanh Hoa, killing one person and leaving another missing, according to the disaster authority.
Natural disasters have left 279 people dead or missing this year and caused more than $2 billion in damage, according to Vietnam's national statistics office.
The Southeast Asian nation is prone to heavy rain between June and September, but scientific evidence has identified a pattern of human-driven climate change making extreme weather more frequent and destructive.
